Well I started writing it before your post was there, so was in no way an attempt to one up anyone :P

Depends on the job. Typically, companies pay more and have better perks, depending on their star rating.
Also, you may get fired from a company but you can't get fired from a job. More common reasons to get fired is drug use without rehab or inactivity. You get fired because it impacts the company's rating negatively.

You can also gain permanent perks from reaching the top ranks in some of these jobs, reaching the top rank in law gives a permanent +10% boost to crime success chance, reaching top rank in education reduces all future education courses by 10%, and reaching top rank in medical gives the ability to revive people from hospital in exchange for energy. You keep these abilities even after leaving the job.
These system jobs are generally just intended as stepping stone points for newbies and don't tend to be used as a long term thing, most players move on to companies.

Companies are player run jobs, players buy these (at level 10) for various costs depending on the company (from 500k to 10.5b) and hire players to work for them.
Companies do not have set pay, set specials or set work stat gains, the link above will tell you what each potential company can offer in terms of specials and maximum work stat gains, but the pay is entirely up to the director. The work stat gains are also based on your performance, performance which is based on your daily activity (min online once per day), your work stats depending on your position (the required work stats for each respective position in each company listed in the link above) and your drug addiction (using drugs frequently reduces your effectiveness as a company worker). You also only get 2 types of work stat in a company, compared to 3 in starter jobs.
It is up to the director of a company whether or not you get to work in their company, or get to remain. A starter job once you're in then you can stay there indefinitely, even when inactive, whereas a company director can choose to remove you from the company and leave you unemployed if ever they want to.
An employee can also be trained by the director to boost their work stats, by 50 on the primary stat, and 25 on the secondary. A director gets roughly 1 train per star rating the company has (although some companies with employees in trainer positions can get up to an additional 3)
Employees of a company generate profit for it, which goes into the company and is then distributed as the director sees fit, in wages/advertising/themselves.
The specials you have access to are not based on your employee position though, they are based on the star rating of the company, a different special is unlocked at 1, 3, 5, 7 and 10 stars. The star rating the company receives is based on it's own performance by overall profit compared to other companies, this star rating can increase and decrease as a result, locking and unlocking specials in the process.
In a company, you can get paid variable sums (depending on your employer) can get trained (also depending on your employer, but only two stats will increase), have access to different perks (depending on the company) and can make friends.
On the other hand, in the army you get to unlock quite interesting perks (increasing str and def as well as spying) and get to increase all three of your stats (although not by that much). The later you use your job points on str or def the better, so you won't get an immediate return.
My advice, personally, would be either to find a good company (one with good perks as well as good wages and possibly housing) or get into education in order to increase your company stats (you can eventually use job points to increase them) since this later will allow you to either access better companies or rank up faster in other jobs. Getting to the top in education early in the game is good because of the final perk which decreases education time and lasts forever (even if you quit). You can also get the medical and law passive perks afterwards before turning back to the army or private sector.
