Will that free refill come out of my inactive refill?

Yes, it is intended as such.
You can refill as normal (in the Points Building), but you will not be able to purchase a 25 point refill until all your special refills are used.

Can you use several free refill the same day ? Or you're stuck with midnight reset ?
You can use the daily refill by using points from your faction. This will keep your inactive refills intact.

By free do you mean the ones you get for being inactive? Yes, you can use all that you have accumulated in one day.
