I have 250 free refills and 48 points, it doesn't let me use the points to refill but I have to go through my free refills first?

I recall Ched making this change intentionally (it wasn't always this way) but can't find a reference.
Yes, that is correct — if you want to refill, you'll have to use up your special refills before being able to refill with points I'm afraid.
