I was able to use about 2k JP in my farm job for the 50 happiness in one day, which got me the 99,999 happiness merit.

Unsure whether this is a bug however I know there is a 100 JP a day limit on the E special and a lot of other things.

The limit only exists on Energy related job specials, it is not extended to all the specials in the said company. So you are free to use over 100 job points at the same time for any special that doesn't give you energy.
