I have an employee that let me know they're going to be inactive for an extended time, but will return. So my question is, does employee inactivity still affect your company if the employee is unassigned?

Yes. For a company to generate as much income as possible, all employees need to be assigned. When you assign less employees then 10, you are losing income and therefor also lose the possibility to star up, or you even are in danger of starring down.
You can better (temporarily) replace the employee.
