Yeah, you keep all JPs, you'll be able to use them as soon as you're back in a company that's the same type.
Job Points are job specific, but not company specific. So if you go to another Logistics Management you will maintain any job points you have earned in your current company. If you switch to any other job type they won't apply.
Both of the others answered- just remember that you have to finish your 3 day recruiting period to use the currently "orphaned" points. Would be a shame if you saved them up for a competition or something and weren't in place at the right time to use them for the competition.
