When switch from peace to war mood do you have to have branches unlocked. Or is each mood separate from the other?

I'm not sure what you're asking.
You have a certain amount of respect that you put towards upgrades. Some upgrades are for growth (voracity, criminality) and some are for warring (aggression, suppression, etc.) You just have 2 different configurations that you can switch back and forth between.

You have in both modes access to the same Upgrades.
E.g. Steadfast - Speed training V
To be able to upgrade to Speed training VI you need to fulfill the conditions (spend E in Gym on Speed).
Upon the first switch, the war mode is empty.
You can set all branches and Upgrades as you like, which will trigger the 72h set cooldown.
When the CD is over you can unset and set other Upgrades again, just like in peace mode.
War and Peace are seperated. You can have different branches and Upgrades set.
