It really depends on what you mean by Faction Money.

If you are referring to Money that your faction has that is "Faction Money" it is likely used for purchasing med supplies, Xanax, temporary items and potentially Armor and Weapons.

If you are referring to Faction Banking, it is a method in which you can store your money. Although depending on the faction it can be either a dangerous practice where they can steal your funds if the folks who have money permissions are dishonest.

I have not personally ran into that issue but Balder's Guide on banking speaks well about your options for storing Money.

Have money which spend. Then money in faction given after war which seem useless. Seems no option for spend.
