I was changing my faction perks around and now i am missing out almost 200k respect to spend on upgrades. Please look into this

Have you changed branch order? Click the optimize button to put them in the order which makes them cost the least (you can re-click it after spending more respect)
What are your CORE upgrades now? Did you change those (by unlocking another one) before re-allocating respect?
Edit: Also look at this log to show exactly what was spent where (feel free to paste the entries from the first unset to the last set if you are still stuck)
You had the branches set in wrong order. Excursion was set to 3rd branch, which would have taken 220k respect for +10 items instead of 55k. Looks like everything is in order now.
