You should not be leading a faction.
Core upgrades aren't affected by war mode, any upgrades put into them, in this case the temp armoury, will remain regardless of whether or not you're in war mode or not, thus you won't get it's respect back when you switch to and from.
This has always been the case. No, the recent armoury changes didn't affect this.

You seem to have a fundamental misunderstanding of how modes have always worked. So to be very clear this fuction hasn't changed and you are very confused. Whatever previously gave you the impression of how the system worked was a misunderstanding on your part I am afraid to say.
Here's how it works, peace/war modes give you two independent specialisation trees. Core nodes such as armouries and faction size etc are shared by these two modes. I.e switching the mode does not effect them. If you pick a core upgrade while in one mode, it will still be selected if you switch to the other mode.
If you don't have enough respect in that other mode for all of the special perks previously selected, then as you found out, it won't be able to enable all of the special nodes you had selected!
This is also true if you lost available respect from any other means such as being attacked!

Kudos, this is an immaculately crafted ragebait.
So to be clear. You do know how it works. Respect spent on core upgrades is no longer available for faction tree upgrades. The respect is permanently invested in core and thise upgrades are permanent.
You upgraded in the tree while in one mode. You went to the other mode and the available respect was there to use as you wanted in that mode. Your choice was to upgrade core. Since you did not have the respect needed to support all of your faction tree upgrades in the other mode, the upgrades you set were taken away.
It has always been that way and you most likely have never had the situation happen before. Now that you know the difference between respect used on the tree versus your core upgrades, if ever the issue comes up you’ll know.
