I upgraded my brawn with merits to 4 but it is still saying only 3%. I have tried reloading game several times, etc, but it still says the same thing.

Upgraded your brain with merits?
If you're talking about brawn, it's always 3% per upgrade, not that the upgrade increases it by 1% each.

As above, when spending merits on a Fighting Stat category, each upgrade gives a 3% increase to your passive stat. More details can be found in the wiki topic for this.
