SHAT is full of muggers, and 39th Street family also has some very skilled ones. But you won't find a faction mugging during wars "for profit" as that's simply not profitable. Mugging is done by staking out targets in various areas of the game, such as traders (either by mugging when you know an exchange is occurring, or by watching item market or bazaar sales), gamblers (RR lobbies or poker tables), auction house sellers, etc. Then there's buy-mugging, and the less common sell-mugging.

 

Some factions or groups also have mug bots, which aid in alerting users when a good mug is available. These are a very controversial topic and something I'd personally avoid just to be safe (albeit if it's API-only and doesn't abuse web sockets, it's supposedly fine), but I also don't mug.

The thing is, RWs have the same payout range depending on their bracket and whether at least "participation" was achieved, regardless of the time or energy put into the war. Mugging grants less respect, so in no scenario would it be a better use of energy to mug for pennies (as random mugging will only result in you getting pennies at best) than it would be to leave or hospitalize targets to end the RW faster and (ideally, if real) in your favor, resulting in a better payout - especially per energy spent.

There are a few people who mug during wars, because there's a few traders who take advantage of the 60 second wait timer on outside hits to leave bazaar open/items listed, and think they are safe. I've heard anecdotally of opponent factions noticing someone has a few bil of items listed and getting a juicy mug off that funds cans/FHCs for people for the rest of the war plus profit. It would be dumb to do it outside those occasional hits, though, since mugging gives only half the score leaving or hosping gives and in a close war every bit of score matters.

Only time that we use mugging in wars is when we have a need for a slightly longer hospital time than a leave, but don't need as long as a hosp.

You shouldn't mug during wars.

 

Score is gained by attacking members of the opponent faction - it is equal to the respect earned with each hit. This means that mugging will provide 75% of the score that leaving or hospitalizing would, and chain bonus hits will generate large amounts of score.

 

If the war is termed or if you are attacking people outside the war then I suppose it wouldn't matter as far as the war is concerned.

You're confusing bot users for muggers. The "highly skilled" people you're talking about, their "best" in particular, went from never mugging before to having the steepest Money Mugged slopes in the game immediately with no learning curve, after like 5k/6k days of account age during which they never once felt compelled to mug before, only after they were sat in a faction that had the tools available for anybody to effortlessly succeed to insane degrees because they're tantamount to cheating, despite bogie and Ched being too thick to realize the enormity of the problem and the depth of its unfairness to anybody who's ever played the game properly. 

 

Edit (on topic): generally speaking, people don't have too many reasons to hold cash during RWs, except maybe a leader trying to refill an armory or get other stuff accomplished. The 25% penalty to respect from selecting Mug (and no other outcome) is counterproductive, and the extra hosp time given relative to a Leave is an additional huge sap on earnable respect. There may be times that, during a RW, you find a mug outside of the RW, and whether or not you participate may be up to you, depending on how the war is going, how large the mug is, what energy and med CD you have available, etc. Just do your best not to ruin one of your faction's chain bonuses if you do go for one. It really shouldn't be a priority during a ranked war, in general.
