So for our last 2 wars we have lost upgrades in our toleration the first war we had 2 in addiction and this recent war we lost the one that we worked hard to get back thinking it was something we did wrong but after 2 wars its still gone and they were wars we won and gained respect in both times. And we dont understand how we are losing upgrades on wars we have won.

Also this time I was the only one that touched the upgrade tree and I did not unset it and looking at the logs I am the one that upgraded it

You didnt lose them, but the upgrades that used those points would have reallocated to the consumables upgrade that you chose when your war tree was active, if that makes sense.
To clarify, Core Perks cannot be unset once they are set. So if you buy one of them, and then swap to the other mode, and it was set in a way that it doesn't have the Respect Available needed for the Core Upgrade free, 4,719 for Consumable Armory, then it will draw respect from other branches, as that 4,719 cannot be unspent.
War mode and peace mode are just "quick selects" for your chosen speciality perk trees.
As WhackedMaki says above me - if you spent respect on any core upgrades, that is spent regardless of which mode you switch to afterwards.
We've spent point one core upgrades before and did not lose any of our tree in peace
And it was reapect we gained from war that was used as we gained enough from war to purchase core upgrade
My thinking is it doesn't matter where you spend the core points if either tree has the points to upgrade and you upgrade, say in war then whatever you had in peace should still be there. we have lost any war tree items upgrading core items in our peace tree. We always have the same amount of respect in the peace tree as when we started the war. And use to there would be some extra in the peace tree after we finished with war. Now theres not. And we've lost upgrades. Twice I would understand if we lost enough respect to unset upgrades automatically. But watched the whole war never lost to the point of what we had before the war. We consistently gained during war and won
So say I have 1500 on peace tree with 2 upgrades in the addiction tree. I swap over to war tree, fight a war, gain plenty of respect in war tree to buy core item buy core item while still in war tree finish war with win get bonus respect Swap back to peace tree. Still has 1500 respect and we've lost the 2 addiction upgrades. This is exactly what we've got going on
You likely had less respect assigned to the war tree than the peace tree before your war ended. Snd then when you gained enough respect to be able to afford a Core upgrade, stayed in War mode to utilize this excess respect to buy a Core upgrade.
Core upgrades cannot be unset. So the system unsets Peace tree perks to make up the difference.
I have used this exact method as a way to bypass the cooldown on unsetting peace in order to get a Core upgrade after using all my respect on the Peace Perks and gaining just enough respect in wsr to get a new Core upgrade. Specifically I've done this to unlock bigger Chains during war, and hoped we'd earn enough respect during war to keep the Peace perks we had set before war.
Losing respect will give a similar result, but you don't get a Core upgrade out of it, you just start losing perk trees.

You have spent respect on Core upgrades, which also need to be accounted for on the other mode. If you have set the core upgrade on War mode and then switch to Peace mode, you will need to have that much additional available respect on the Peace mode to keep all the upgrades that you had set. If you don't have this, your latest upgrades are unset to cover for the cost of the Core upgrades. This is what has happened here.
