There is a bug that is preventing graffiti from registering properly. I have observed it much over the past month. Example: it doesn't always provide a graffiti point even though it takes nerve and paint. As well, I was at 500 in an area and now it shows like 498. Something is wrong.

Reputation will slowly decrease over time as the city cleans up your graffiti.

As for your reputation not increasing every time you paint, that is also normal. After a successful grafitti, you either gain reputation, money or an item.
Some successes give reputation, others give you rewards.
Closed per above, not all success outcomes give you reputation. And the reputation also goes down over time as city officials take down your graffiti.
