Rather than a bunch of changes that would takes months or years to implement how about a new, simple layer to try and up participation without the risk of breaking everything.
For example, training boosts. Participate in war, both sides get x% base training boost. This helps mitigate the training lost doing war prep and war. The winner gets additional boost.
Roster jumping can be prevented by disabling war for anyone over X stats level from war in their new faction for some time period. Off the top of my head 21 days seems about right.
