We have a war with between Faction A with 699 respect and Faction B with 169 respect.

So I understand that faction A should win with 43 respect. But the war is still going on:
Faction A has 27 attacks totaling 50 respect
Faction B has 18 attacks totaling 28 respect

Can you explain in more detail how the war can be won and whats the math behind it?

The requirement to win a war is either a minimum of +250 respect or +25% of the lower respect total between the two sides at the start of the war, up to a maximum of +2500 respect - whichever is greater.

(ie. that's how much you need to be ahead by in respect earned during the war in order to win - the progress bar / percentage shows you how far there is left to go to win or lose the war)

This can be cut short if one side slips below 100 respect - the next respect-earning hit done on a faction with < 100 respect in a war will result in victory to the other faction (sometimes it can take a couple of hits after they've dropped below 100 respect).

In the case of the war you are referring to here you actually need around 230 more respect to win, that is as long as the other faction doesn't continue to fight back - however if they don't fight back it is possible that they may dip below 100 respect before you hit that respect target, resulting in the war ending prematurely with your faction as the victor.
