Can you unset an entire branch including removing the branch and replacing it with another? If you can does it cost any respect to do this?

And no, it doesn't cost any respect, only time (100 hours)
100 hours per upgrade unset?
Each unset you do has its own timer which counts down from 100 hours.
An unset applied to an entire branch effectively has the entire branch counting down from 100 hours.
