I am curious as to how the upgrade is calculated. I realize the actual number does not change on the weapon, but passively the number should change. Similar to how effective stats are calculated with passives. So for example i have a weapon with 70.18 damage and have one merit in weapon mastery for this weapon, would the effective number be 73.18 or 72.28? OR am I completely off in my line of thinking. Thank You in advance for your help :)

Without knowing the behind the scene mechanics you can't get a exact number. Why it's complicated is because players are intentionally left guessing how it works.
From what has been revealed to players in the past from ched/staff/ex-staff the best guess is about 3% dmg/acc per merit point allocated in weapon mastery (link to very old bug report).
Long story short when comparing apples to apples or Weapon Mastery Merits to Brawn/Sharpness (Strength/Speed) Merits, your damage and accuracy will be increased significantly more through weapon mastery than equal amounts of brawn/sharpness.
So, if you can stick to one weapon type, mastery merits are better than investing in brawn and sharpness merits if you're looking to do more damage or miss less. Other than that you can't really come to a better conclusion without real numbers "behind the scenes".

Having a bit of mystery has been part of what makes Torn interesting, to me anyway. Along with the effort alot of players put into observation and testing to find out what the feck are the true effects.

I'd wager a guess all bonuses work the same way as the weapon mod bonuses, so you can roughly gauge the bonus effects via the use of weapon mods, of course practically all of these boost accuracy and not damage but still.
It depends how they are added. If they all multiple together it would wouldn't matter what order since 1*5 =5*1 but if it's [1+x]*y it's really hard to sort out. I have an educated guess how the accuracy and damage get stemmed from weapons but not sure of a hard rule how weapon mods add for different amounts. If my guess is right the only time weapons truly will matter are in close fight after all stat buffs and negatives are considered. If I'm right defense and dexterity have a small edge over speed and strength.
My guess is that it's based off a 100% system where less than that actually takes away from your strength and speed for damage and accuracy respectively. The advantage to def and dex would come from there.
