how do you get you manual labor, intelligence, endurance higher ? do they only go up from the job you have or are there other ways ?

You mainly get your working stats higher from working at your job. Your stats go up every day in a city job, in a company 2 of yours stats go up every day (which stats depend on which position you have and can be lower than expected if you're not efficient)
In player companies the director has the option to train you raising one of your working stats by 50 and one of your other stats by 25, the number of times they can train their employees per day is dependent on the number of stars the company has and the number of trainer jobs the company has. Depending on how often you get trained this will be the way your working stats go up the fastest.
You have education courses which will improve your working stats by however much it says.

It might seem a bit slow for a new player to begin with, but with time, working in companies and doing education courses adds up. You only need a few thousand(maybe even less) to get in a decent company like a sweet shop, and maybe move on to AN afterwards to get a lot of money meanwhile. As a new player, first thing ill advice you is to put merits in education for now. Here is a guide if you havent already found one to introduce you to the game:
