Are you using DocTorn? I think that can be set to hide it. Also there’s another link there in the middle of the page if you want to use that one.

on the home screen the button for upgrade is shown for less than a second then it disappears along the level value.

I believe this will be caused by DoctorN's hide level upgrade buttons and text feature — designed for level holding. You can turn this off in DoctorN's Settings ('Gameplay' tab).
