Like most of us I mostly attack with my stealthy blade weapon.

Does the fact that I am carrying a rifle reduce my stealth at such times?
Or does it only reduce my stealth chances if i actually use it?

i.e. Would I be better off sometimes with an empty 'primary, slot??

A bit off topic, get suppressor for your riffle and always carry smoke grenade / pepper sprat with you if you really think stealthy is important but at same time you need your riffle.
Also train your dexterity, get put some merits on stealth attack and you will be golden even when you use your riffle.
My friend always use his riffle but he is always stealthed.

Along the lines of this question what about the flashlight weapon mod? Does the gun need to be used to benefit from that?
