Checked the faction applications this morning cause I had an event Bodowntown applied. All cool and normal until I noticed the 4 people who'd withdrawn.

Neither me, my co-leader or the faction have any evidence they applied apart from the applications section. (Neither of us got events, and the faction Membership logs don't show them as having applied either).

I'd guess it's related to the downtime and that yesterday, since it seemed to be working this morning. But wtf lol

Seems to be some problem with the Application panel. These individuals haven't applied to your faction in the past few days. They had all applied to your faction in a distant past and it appears that they are showing up on your Application panel now. The thing that probably triggered this is probably them switching their faction, as all four of them have recently applied elsewhere (none of them applied to your faction):

I had the same problem yesterday and this morning, tried everything. I walked her through this morning by phone, she did everything right. I got her application, accepted it. She is not there. Nothing shows in my log.
