How are companies priced in trading? What are the variables that affect costs? Why do different companies have large price differences? How can I tell if a company is priced appropriately?

Whatever the highest bidder is willing to pay - Obviously you dont wanna sell it less than what selling it to the game will net but just as anything in Torn the value is determined by how much anyone is willing to pay.

How do you know if your company is reasonably prices?

Different companies cost different amounts to create and upgrade, and will have a guaranteed minimum value of 75% of all company costs plus 5% of the lifetime sales it has made. Buying a higher star company generally costs more because you're also payng back the amount the original owner had to spend to keep employees long enough to make it worthwhile for them.
