I had deposited 9 points in my faction now their missing, says 0 out of 0, where would they have gone

Depending on how many there were in your faction total, they were probably used by another member by using the refill button.

In your faction's main page, scroll down and check the armory logs. You should check to see if your points were donated properly. Try to find a log similar to: No_yolo_plz deposited 5 points (ofc it would be under your name and 9 points instead of 5).

I was just storing them didn't Donate.
"Donating" is the term used to describe the action of depositing them into the vault. It doesn't mean you actually donate them to the faction.
There's no need to store points in your faction, they can't disappear from your own account. Talk to your leaders and see if there's anything they can do.
